The G330X variant in the CFTR gene has been reported previously in an individual with cystic fibrosis (Macek et al., 1997). This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The G330X variant is not observed in large population cohorts (Lek et al., 2016). We interpret G330X as a pathogenic variant. -

This variant is reported by several laboratories as pathogenic in ClinVar (Variation ID: 48708). This variant is also absent from the Genome Aggregation Database (v2.1.1), indicating it is not a common polymorphism. This variant induces an early termination codon and is predicted to result in a truncated protein or mRNA subject to nonsense-mediated decay. The variant was absent in 246048 control chromosomes (gnomAD). The variant,c.988G>T, has been reported in the literature in multiple individuals affected with Cystic Fibrosis (e.g. Macek 1997, Sosnay 2013, Dupuis 2015). These data indicate that the variant is very likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation, and both laboratories classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -
