The splice site c.1056+2T>A variant has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. Another variant affecting the +1 nucleotide (c.1056+1 G>A) in the same region has been reported previously with Bethlem Myopathy (Lucioli et al., 2005). The variant is novel (not in any individuals) in gnomAD Exomes and 1000 Genomes. The nucleotide change in COL6A1 is predicted as conserved by GERP++ and PhyloP across 100 vertebrates. For these reasons, this variant has been classified as Likely Pathogenic. -
For these reasons, this variant has been classified as Pathogenic. Studies have shown that disruption of this splice site results in skipping of exon 14, but is expected to preserve the integrity of the reading-frame (PMID: 10329467). Disruption of this splice site has been observed in individuals with autosomal dominant Bethlem myopathy (PMID: 10329467, 25749816). It has also been observed to segregate with disease in related individuals. This variant is not present in population databases (gnomAD no frequency). This sequence change affects a donor splice site in intron 14 of the COL6A1 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in a shortened protein product. -
