In-silico tool predicts a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. P930T) has been classified as Uncertain significance.
BRCA1 (HGNC:1100): (BRCA1 DNA repair associated) This gene encodes a 190 kD nuclear phosphoprotein that plays a role in maintaining genomic stability, and it also acts as a tumor suppressor. The BRCA1 gene contains 22 exons spanning about 110 kb of DNA. The encoded protein combines with other tumor suppressors, DNA damage sensors, and signal transducers to form a large multi-subunit protein complex known as the BRCA1-associated genome surveillance complex (BASC). This gene product associates with RNA polymerase II, and through the C-terminal domain, also interacts with histone deacetylase complexes. This protein thus plays a role in transcription, DNA repair of double-stranded breaks, and recombination. Mutations in this gene are responsible for approximately 40% of inherited breast cancers and more than 80% of inherited breast and ovarian cancers. Alternative splicing plays a role in modulating the subcellular localization and physiological function of this gene. Many alternatively spliced transcript variants, some of which are disease-associated mutations, have been described for this gene, but the full-length natures of only some of these variants has been described. The p.P930L variant (also known as c.2789C>T), located in coding exon 9 of the BRCA1 gene, results from a C to T substitution at nucleotide position 2789. The proline at codon 930 is replaced by leucine, an amino acid with similar properties. In one study, this variant was found to be deleterious by SIFT and not deleterious by Ancestral Sequence method using 57 species (Pavlicek et al. Hum Mol Genet. 2004; 13:2737–2751). These findings were duplicated in a second study that predicted p.P930L was not deleterious using an expanded set of alignments from 132 species (Burk-Herrick et al. Mamm. Genome 2006 Mar;17(3):257-70). This amino acid position is poorly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -

This variant is denoted BRCA1 c.2789C>T at the cDNA level, p.Pro930Leu (P930L) at the protein level, and results in the change of a Proline to a Leucine (CCT>CTT). Using alternate nomenclature, this variant would be defined as BRCA1 2908C>T. BRCA1 Pro930Leu was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. Since Proline and Leucine differ in some properties, this is considered a semi-conservative amino acid substitution. BRCA1 Pro930Leu occurs at a position that is moderately conserved across mammals and is located in the DNA binding domain (Narod 2004). Although historical in silico model calculations have suggested pathogenicity (Burk-Herrick 2006, Pavlicek 2004), present-day in-house in silico analyses predict that this variant is unlikely to alter protein structure or function. Based on currently available information, it is unclear whether BRCA1 Pro930Leu is pathogenic or benign. We consider it to be a variant of uncertain significance. -

Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt BRCA1 protein function. ClinVar contains an entry for this variant (Variation ID: 54680). This variant has not been reported in the literature in individuals affected with BRCA1-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change replaces proline, which is neutral and non-polar, with leucine, which is neutral and non-polar, at codon 930 of the BRCA1 protein (p.Pro930Leu). -
