Genes affected
FUCA1 (HGNC:4006): (alpha-L-fucosidase 1) The protein encoded by this gene is a lysosomal enzyme involved in the degradation of fucose-containing glycoproteins and glycolipids. Mutations in this gene are associated with fucosidosis (FUCA1D), which is an autosomal recessive lysosomal storage disease. A pseudogene of this locus is present on chr 2.[provided by RefSeq, Oct 2009]

This sequence change creates a premature translational stop signal (p.Gln82*) in the FUCA1 gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in FUCA1 are known to be pathogenic (PMID: 10094192). The frequency data for this variant in the population databases is considered unreliable, as metrics indicate poor data quality at this position in the gnomAD database. This premature translational stop signal has been observed in individual(s) with fucosidosis (PMID: 8401503). This variant is also known as Q77X. ClinVar contains an entry for this variant (Variation ID: 685). For these reasons, this variant has been classified as Pathogenic. -

Variant summary: FUCA1 c.244C>T (p.Gln82X) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. The variant allele was found at a frequency of 8.4e-06 in 238924 control chromosomes (gnomAD). c.244C>T has been reported in the literature in multiple individuals (both compound heterozygous and homozygous states) affected with Fucosidosis (Seo_1993, Zampetti_2012, Ediz_2015). These data indicate that the variant is very likely to be associated with disease. At least one publication reports experimental evidence evaluating an impact on protein function. Patients carrying the variant of interest and another truncating variant had reduced enzymatic activity (Seo_1993). No clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014. Based on the evidence outlined above, the variant was classified as pathogenic. -
