Five of five in-silico tools predict a benign effect of the variant on protein function. In addition, a recent report from the CAGI5 (fifth Critical Assessment of Genome Interpretation) challenge has classified this variant as likely benign in a prediction protocol that includes assessment of the impact of this variant on splicing and protein function using four sets of predictors (Padilla_2019). The variant allele was found at a frequency of 4e-05 in 251012 control chromosomes, almost exclusively reported in individuals of South Asian descent (allele frequency: 0.0003). This frequency is somewhat lower than the estimated maximum expected for a pathogenic variant in BRCA2 causing Hereditary Breast and Ovarian Cancer Syndrome (0.00075), allowing no clear conclusions about variant significance. The variant, c.3569G>A, has been reported in the literature in individuals with personal and/or family history of breast- and/or ovarian cancer (e.g. Davies_2017, So_2019, Park_2021, Dorling_2021), however it was also reported in controls (e.g. Dong_2021, Dorling_2021). These reports do not provide unequivocal conclusions about association of the variant with Hereditary Breast and Ovarian Cancer Syndrome. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. However, a large scale study utilizing multifactorial probability model for quantitative analysis of BRCA1 and BRCA2 variants predicted this variant to be likely benign (Parsons_2019). The following publications have been ascertained in the context of this evaluation (PMID: 28288110, 31112341, 34063308, 22811390, 30725392). Six clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation, classifying the variant as likely benign (n=5) or uncertain significance (n=1).
