This missense variant replaces aspartic acid with glycine at codon 2489 in the DNA binding domain of the BRCA2 protein. Computational prediction is inconclusive regarding the impact of this variant on protein structure and function (internally defined REVEL score threshold 0.5 < inconclusive < 0.7, PMID: 27666373). A functional study has reported the mutant protein to be nonfunctional based on the ability to rescue the lethality of brca2-null mouse embryonic stem cells, as well as sensitivity to multiple DNA damaging agents (PMID: 33293522). This variant has not been reported in individuals affected with hereditary cancer in the literature. This variant has been identified in 1/251424 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -

Variant summary: BRCA2 c.7466A>G (p.Asp2489Gly) results in a non-conservative amino acid change located in the helical domain (IPR015252) of the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function, however this variant was predicted to be neutral by a protein likelihood ratio model developed for BRCA2 (Karchin_2008). The variant allele was found at a frequency of 4.1e-06 in 246196 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.7466A>G in individuals affected with Hereditary Breast and Ovarian Cancer and no experimental evidence demonstrating its impact on protein function have been reported. Four ClinVar submissions from clinical diagnostic laboratories (evaluation after 2014) cite the variant as uncertain significance. Based on the evidence outlined above, the variant was classified as uncertain significance. -

This variant is denoted BRCA2 c.7466A>G at the cDNA level, p.Asp2489Gly (D2489G) at the protein level, and results in the change of an Aspartic Acid to a Glycine (GAT>GGT). Using alternate nomenclature, this variant would be defined as BRCA2 7694A>G. This variant has not, to our knowledge, been published in the literature as pathogenic or benign. BRCA2 Asp2489Gly was not observed at a significant allele frequency in the NHLBI Exome Sequencing Project. Since Aspartic Acid and Glycine differ in polarity, charge, size or other properties, this is considered a non-conservative amino acid substitution. BRCA2 Asp2489Gly occurs at a position that is not conserved and is located in the DNA and FANCD2 binding domains (Yang 2002, Uniprot). In silico analyses are inconsistent regarding the effect this variant may have on protein structure and function. Based on currently available evidence, it is unclear whether BRCA2 Asp2489Gly is a pathogenic or benign variant. We consider it to be a variant of uncertain significance. -

Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt BRCA2 protein function with a negative predictive value of 95%. RNA analysis performed to evaluate the impact of this missense change on mRNA splicing indicates it does not significantly alter splicing (PMID: 31191615, 31843900, 33293522; internal data).
