ClinVar contains an entry for this variant (Variation ID: 254563). Experimental studies and prediction algorithms are not available or were not evaluated, and the functional significance of this variant is currently unknown. For these reasons, this variant has been classified as Pathogenic. -
Variant summary: BRCA2 c.5720_5723delCTCT (p.Ser1907X) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. The variant was absent in 250888 control chromosomes. c.5720_5723delCTCT has been reported in the literature in individuals affected with Hereditary Breast And Ovarian Cancer Syndrome (e.g. Guindalini_2022). To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication has been ascertained in the context of this evaluation (PMID: 35264596). Six submitters, including an expert panel (ENIGMA), have cited clinical-significance assessments for this variant to ClinVar after 2014. All submitters classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -

The c.5720_5723delCTCT pathogenic mutation, located in coding exon 10 of the BRCA2 gene, results from a deletion of 4 nucleotides at nucleotide positions 5720 to 5723, causing a translational frameshift with a predicted alternate stop codon (p.S1907*). This variant has been identified amongst patients of multiple ethnicities undergoing genetic testing based on personal and/or family history suggestive of HBOC (Llort G et al. Hum Mutat, 2002 Mar;19:307; de Juan Jiménez I et al. Fam Cancer, 2012 Mar;11:49-56; Liang Y et al. Med Sci Monit, 2018 Apr;24:2465-2475; Pajares B et al. BMC Cancer, 2018 Jun;18:647; Molina-Zayas M et al. Mol Genet Genomics, 2022 May;297:859-871; Yao L et al. J Hum Genet, 2022 Nov;67:639-642; Guindalini RSC et al. Sci Rep, 2022 Mar;12:4190). Of note, this alteration is also designated as c.5718_5721delCTCT or 5947delCTCT in the published literature. This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). In addition to the clinical data presented in the literature, this alteration is expected to result in loss of function by premature protein truncation or nonsense-mediated mRNA decay. As such, this alteration is interpreted as a disease-causing mutation. -
