Variant summary
Our verdict is Likely pathogenic. The variant received 6 ACMG points: 6P and 0B. PVS1_ModeratePM2PP5_Moderate
The NM_001369.3(DNAH5):c.13126-2A>C variant causes a splice acceptor, intron change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. 3/3 splice prediction tools predicting alterations to normal splicing. Variant has been reported in ClinVar as Pathogenic (★).

Primary ciliary dyskinesia Pathogenic:1
For these reasons, this variant has been classified as Pathogenic. Donor and acceptor splice site variants typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in DNAH5 are known to be pathogenic (PMID: 11788826, 16627867). A variant that affects this splice site has been observed in an individual affected with primary ciliary dyskinesia (PMID: 16627867). This variant is not present in population databases (ExAC no frequency). This sequence change affects an acceptor splice site in intron 75 of the DNAH5 gene. It is expected to disrupt RNA splicing and likely results in an absent or disrupted protein product.
