The p.P1112A variant (also known as c.3334C>G), located in coding exon 22 of the ATM gene, results from a C to G substitution at nucleotide position 3334. The proline at codon 1112 is replaced by alanine, an amino acid with highly similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Based on the available evidence, the clinical significance of this variant remains unclear. -

This sequence change replaces proline, which is neutral and non-polar, with alanine, which is neutral and non-polar, at codon 1112 of the ATM protein (p.Pro1112Ala). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with ovarian cancer (PMID: 24448499). ClinVar contains an entry for this variant (Variation ID: 231106). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be tolerated. This variant is denoted ATM c.3334C>G at the cDNA level, p.Pro1112Ala (P1112A) at the protein level, and results in the change of a Proline to an Alanine (CCT>GCT). This variant has been observed in at least one individual with a history of ovarian cancer (Kanchi 2014). ATM Pro1112Ala was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, suggesting it is not a common benign variant in these populations. Since Proline and Alanine differ in some properties, this is considered a semi-conservative amino acid substitution. ATM Pro1112Ala occurs at a position that is conserved across species and is located within a region that interacts with beta-adaptin (Tavtigian 2009). In silico analyses are inconsistent regarding the effect this variant may have on protein structure and function. Based on currently available information, it is unclear whether ATM Pro1112Ala is pathogenic or benign. We consider it to be a variant of uncertain significance. -
