Variant summary
Our verdict is Likely pathogenic. Variant got 8 ACMG points: 8P and 0B. PM1PM2PM5PP3_Moderate
The NM_000051.4(ATM):āc.7874A>Cā(p.Asp2625Ala) variant causes a missense change. The variant allele was found at a frequency of 0.000000685 in 1,460,868 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (ā ā ). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. D2625Q) has been classified as Likely pathogenic.

Uncertain significance, criteria provided, single submitter | clinical testing | Ambry Genetics | Jul 16, 2015 | The p.D2625A variant (also known as c.7874A>C), located in coding exon 52 of the ATM gene, results from an A to C substitution at nucleotide position 7874. The aspartic acid at codon 2625 is replaced by alanine, an amino acid with dissimilar properties. A similar alteration, p.D2625G, was reported in 1/4112 breast cancer cases and not in 2399 controls, and was reported to have a AGVGD score of C15 and a SIFT score of 0.06 (Tavtigian SV et al. Am. J. Hum. Genet. 2009 Oct;85(4):427-46). This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6497 samples (12994 alleles) with coverage at this position. To date, this alteration has been detected with an allele frequency of approximately 0.002% (greater than 66000 alleles tested) in our clinical cohort. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of p.D2625A remains unclear. - |
Uncertain significance, criteria provided, single submitter | clinical testing | Color Diagnostics, LLC DBA Color Health | Nov 22, 2022 | This missense variant replaces aspartic acid with alanine at codon 2625 of the ATM protein. Computational prediction is inconclusive regarding the impact of this variant on protein structure and function (internally defined REVEL score threshold 0.5 < inconclusive < 0.7, PMID: 27666373). To our knowledge, functional studies have not been reported for this variant. This variant has not been reported in individuals affected with ATM-related disorders in the literature. This variant has been identified in 1/250892 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. - |
