PCCA encodes the biotin-binding region of this enzyme. Mutations in either PCCA or PCCB (encoding the beta subunit) lead to an enzyme deficiency resulting in propionic acidemia. Variant summary: PCCA c.863G>A (p.Arg288Lys) results in a conservative amino acid change located in the Biotin carboxylation domain profile (IPR050856) of the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 251352 control chromosomes. c.863G>A has been reported in the literature in individuals affected with Propionic Acidemia (Gupta_2016, Invitae). A different variant affecting the same codon has been classified on the pathogenic spectrum by our lab (c.862A>G, p.Arg288Gly). These data indicate that the variant is likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 27227689).ClinVar contains an entry for this variant (Variation ID: 218262). Based on the evidence outlined above, the variant was classified as likely pathogenic. -

This sequence change replaces arginine, which is basic and polar, with lysine, which is basic and polar, at codon 288 of the PCCA protein (p.Arg288Lys). This variant is present in population databases (no rsID available, gnomAD 0.01%). This missense change has been observed in individual(s) with propionic acidemia (PMID: 27227689; internal data). ClinVar contains an entry for this variant (Variation ID: 218262). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on PCCA protein function. This variant disrupts the p.Arg288 amino acid residue in PCCA. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 20493181). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic. -
