This variant has not been reported in the literature in individuals affected with PALB2-related conditions. ClinVar contains an entry for this variant (Variation ID: 246042). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. This deletion of 2 nucleotides in PALB2 is denoted c.3239_3240delAA at the cDNA level and p.Lys1080ArgfsX3(K1080RfsX3) at the protein level. The normal sequence, with the bases that are deleted in braces, is GCCA[AA]GAGA. The deletion causes a frameshift, which changes a Lysine to an Arginine at codon 1080, and creates a premature stop codon at position 3 of the new reading frame. Although this variant has not, to our knowledge, been reported in the literature, it is predicted to cause loss of normal protein function through either protein truncation or nonsense-mediated mRNA decay. Based on the currently available information, we consider this deletion to be a likely pathogenic variant. -
