Genes affected
KIF11 (HGNC:6388): (kinesin family member 11) This gene encodes a motor protein that belongs to the kinesin-like protein family. Members of this protein family are known to be involved in various kinds of spindle dynamics. The function of this gene product includes chromosome positioning, centrosome separation and establishing a bipolar spindle during cell mitosis. [provided by RefSeq, Jul 2008]

ACMG classification
Classification made for transcript
Verdict is Pathogenic. Variant got 18 ACMG points.
PVS1
Splicing +-2 bp (donor or acceptor) variant, LoF is a know mechanism of disease, Cryptic splice site detected, with MaxEntScore 5.5, offset of -11, new splice context is: gtgGTgaga. Cryptic site results in frameshift change. If cryptic site found is not functional and variant results in exon loss, it results in frameshift change.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 10-92593453-G-A is Pathogenic according to our data. Variant chr10-92593453-G-A is described in ClinVar as [Pathogenic]. Clinvar id is 392999.Status of the report is criteria_provided_multiple_submitters_no_conflicts, 2 stars.

Microcephaly with or without chorioretinopathy, lymphedema, or intellectual disability Pathogenic:1
Pathogenic, criteria provided, single submitter | curation | Broad Center for Mendelian Genomics, Broad Institute of MIT and Harvard | May 02, 2023 | The heterozygous c.77+1G>A variant in KIF11 was identified by our study in one individual with microcephaly, developmental delay, upslanting palpebral fissures, prominent nose, long philtrum, chorioretinal abnormality, and pedal edema. Trio exome analysis showed this variant to be de novo. This variant was previously found to be de novo in one individual with confirmed paternity and maternity (PMID: 30968598). This variant has also been reported in ClinVar (Variation ID: 392999) and has been interpreted as pathogenic by GeneDx. This variant was absent from large population studies. This variant is located in the 5' splice region. Computational tools predict a splicing impact, though this information is not predictive enough to determine pathogenicity. Heterozygous loss of function of the KIF11 gene is an established disease mechanism in autosomal dominant microcephaly with or without chorioretinopathy, lymphedema, or intellectual disability. In summary, this variant meets criteria to be classified as pathogenic for autosomal dominant microcephaly with or without chorioretinopathy, lymphedema, or intellectual disability. not provided Pathogenic:1
Pathogenic, criteria provided, single submitter | clinical testing | GeneDx | Jan 13, 2017 | The c.77+1G>A variant in the KIF11 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This splice site variant destroys the canonical splice donor site in intron 1, resulting in disruption of the translation initiator Methionine codon in the adjacent exon 1. It is predicted to cause abnormal gene splicing, either completely preventing all protein translation, or producing an abnormal protein using an alternate Methionine. The c.77+1G>A variant was not observed in approximately 6500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. We interpret c.77+1G>A as a pathogenic variant. - |
