This variant is present in population databases (no rsID available, gnomAD 0.4%). This variant has not been reported in the literature in individuals affected with ZNF469-related conditions. ClinVar contains an entry for this variant (Variation ID: 387713). For these reasons, this variant has been classified as Pathogenic. -

Truncations downstream of this position have been classified as likely pathogenic by our laboratory, and others are found in association with Brittle Cornea Syndrome in HGMD. The variant allele was found at a frequency of 0.00019 in 125018 control chromosomes. This frequency is not significantly higher than expected for a pathogenic variant in ZNF469 causing Brittle Cornea Syndrome 1 (0.00019 vs 0.0011). To our knowledge, no occurrence of c.19C>T in individuals affected with Brittle Cornea Syndrome 1 and no experimental evidence demonstrating its impact on protein function have been reported. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. Both laboratories classified the variant as likely pathogenic. Based on the evidence outlined above, the variant was classified as likely pathogenic. -

Premature termination codons in the 5’ end of a gene have been reported to escape nonsense-mediated mRNAdecay and/or lead to re-initiation (Rivas et al. Science. 2015 May 8;348(6235):666-9; Lindeboom et al. Nat Genet. 2016 Oct;48(10):1112-8; Rhee et al. Sci Rep. 2017 May 10;7(1):1653). The exact functional effect of this alteration is unknown. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
