Genes affected
ODAPH (HGNC:26300): (odontogenesis associated phosphoprotein) Dental enamel forms the outer cap of teeth and is the hardest substance found in vertebrates. This gene is thought to encode an extracellular matrix acidic phosphoprotein that has a function in enamel mineralization during amelogenesis. Mutations in this gene are associated with recessive hypomineralized amelogenesis imperfecta. [provided by RefSeq, Oct 2012]

ACMG classification
Classification made for transcript
Verdict is Pathogenic. Variant got 11 ACMG points.
PVS1
Splicing +-2 bp (donor or acceptor) variant, LoF is a know mechanism of disease, Cryptic splice site detected, with MaxEntScore 9.2, offset of -34, new splice context is: tcttctgcttctgttaccAGacc. Cryptic site results in frameshift change. If cryptic site found is not functional and variant results in exon loss, it results in frameshift change.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 4-75564112-A-G is Pathogenic according to our data. Variant chr4-75564112-A-G is described in ClinVar as [Likely_pathogenic]. Clinvar id is 3357780.Status of the report is no_assertion_criteria_provided, 0 stars.

ODAPH-related disorder Pathogenic:1
Likely pathogenic, no assertion criteria provided | clinical testing | PreventionGenetics, part of Exact Sciences | Jun 25, 2024 | The ODAPH c.68-2A>G variant is predicted to disrupt the AG splice acceptor site and interfere with normal splicing. To our knowledge, this variant has not been reported in the literature or in the large population database gnomAD, indicating this variant is rare. An alternate substitution of this nucleotide (c.68-2A>T) has been reported in the homozygous state in multiple individuals in a kindred with amelogenesis imperfecta (Parry et al. 2012. PubMed ID: 22901946). Variants that disrupt the consensus splice acceptor site in ODAPH are expected to be pathogenic. This variant is interpreted as likely pathogenic. - |
