In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic. This sequence change replaces glycine, which is neutral and non-polar, with arginine, which is basic and polar, at codon 18 of the COL10A1 protein (p.Gly18Arg). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individuals with clinical features of Schmid type Metaphyseal chondrodysplasia (PMID: 9067753, 15024737; Invitae). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on COL10A1 protein function. This variant disrupts the p.Gly18 amino acid residue in COL10A1. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 9067753; Invitae). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. -
