The Y429X nonsense variant in the TSC2 gene is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The Y429X variant is not observed in large population cohorts (Lek et al., 2016; 1000 Genomes Consortium et al., 2015; Exome Variant Server). A nonsense variant at the same residue [c.1287T>G (p.Y429X)] has been previously reported as a sporadic variant in an individual with tuberous sclerosis complex (Au et al., 2007). Although this pathogenic variant has not been reported previously to our knowledge, its presence is consistent with the diagnosis of TSC in this individual. -
