NM_003165.6:c.1216C>A
Variant summary
Our verdict is Pathogenic. Variant got 11 ACMG points: 11P and 0B. PM2PM5PP2PP3_StrongPP5_Moderate
The NM_003165.6(STXBP1):c.1216C>A(p.Arg406Ser) variant causes a missense change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. 12/21 in silico tools predict a damaging outcome for this variant. Variant has been reported in ClinVar as Likely pathogenic (★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. R406C) has been classified as Pathogenic.

The STXBP1 c.1216C>A variant is predicted to result in the amino acid substitution p.Arg406Ser. To our knowledge, this variant has not been reported in the literature or in a large population database (http://gnomad.broadinstitute.org), indicating this variant is rare. De novo missense variants affecting the same amino acid residue have been reported in patients with epileptic encephalopathy (for example see Benson. 2020. PubMed ID: 32238909; Allen. 2016. PubMed ID: 26648591). Taken together, the c.1216C>A variant is interpreted as likely pathogenic. -
