This missense variant replaces tyrosine with cysteine at codon 318 of the BMPR1A protein. Computational prediction suggests that this variant may not impact protein structure and function (internally defined REVEL score threshold <= 0.5, PMID: 27666373). To our knowledge, functional studies have not been reported for this variant. This variant has been reported in an individual affected with breast cancer (PMID: 25186627), but also in a healthy individual (PMID: 24728327). This variant has also been identified in 7/282504 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -
This sequence change replaces tyrosine, which is neutral and polar, with cysteine, which is neutral and slightly polar, at codon 318 of the BMPR1A protein (p.Tyr318Cys). Variant summary: BMPR1A c.953A>G (p.Tyr318Cys) results in a non-conservative amino acid change located in the Serine-threonine/tyrosine-protein kinase, catalytic domain of the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 1.9e-05 in 1615118 control chromosomes (gnomad v4, Bodian_2014). The observed variant frequency is approximately 9.29 fold of the estimated maximal expected allele frequency for a pathogenic variant in BMPR1A causing Juvenile Polyposis Syndrome phenotype (2e-06), strongly suggesting that the variant is benign. c.953A>G has been reported in the literature in at least one individual affected with breast cancer (Tung_2015), but has also been reported in control cohorts (Bodian_2014, Okawa_2023). These report(s) do not provide unequivocal conclusions about association of the variant with Juvenile Polyposis Syndrome. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 24728327, 25186627, 36243179). Eight submitters have cited clinical-significance assessments for this variant to ClinVar after 2014 (VUS, N=7; likely benign, n=1).
