COL9A2 (HGNC:2218): (collagen type IX alpha 2 chain) This gene encodes one of the three alpha chains of type IX collagen, the major collagen component of hyaline cartilage. Type IX collagen, a heterotrimeric molecule, is usually found in tissues containing type II collagen, a fibrillar collagen. This chain is unusual in that, unlike the other two type IX alpha chains, it contains a covalently attached glycosaminoglycan side chain. Mutations in this gene are associated with multiple epiphyseal dysplasia. [provided by RefSeq, Jul 2008]

Variant summary: COL9A2 c.2059A>G (p.Lys687Glu) results in a conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 6.9e-05 in 1613458 control chromosomes, predominantly at a frequency of 0.0028 within the Ashkenazi Jewish subpopulation in the gnomAD database. The observed variant frequency within Ashkenazi Jewish control individuals in the gnomAD database exceeds the estimated maximal expected allele frequency for a pathogenic variant in COL9A2 causing COL9A2-related condiitons. c.2059A>G has been reported in the literature in at least one individual affected with hearing loss (e..g, Sheppard_2018). However, these report(s) do not provide unequivocal conclusions about association of the variant with COL9A2-related condiitons. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication has been ascertained in the context of this evaluation (PMID: 29907799). ClinVar contains an entry for this variant (Variation ID: 417900). Based on the evidence outlined above, the variant was classified as likely benign. -
