Variant summary
Our verdict is Pathogenic. Variant got 12 ACMG points: 12P and 0B. PVS1PM2PP5_Moderate
The NM_001370259.2(MEN1):c.1529_1530del(p.Ala510GlyfsTer20) variant causes a frameshift change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. Variant has been reported in ClinVar as Pathogenic (★). Synonymous variant affecting the same amino acid position (i.e. A510A) has been classified as Likely benign.

Genes affected
MEN1 (HGNC:7010): (menin 1) This gene encodes menin, a tumor suppressor associated with a syndrome known as multiple endocrine neoplasia type 1. Menin is a scaffold protein that functions in histone modification and epigenetic gene regulation. It is thought to regulate several pathways and processes by altering chromatin structure through the modification of histones. [provided by RefSeq, May 2019]

Pathogenic, criteria provided, single submitter | clinical testing | Ambry Genetics | Jul 30, 2015 | The c.1529_1530delCA pathogenic mutation, located in coding exon 9 of the MEN1 gene, results from a deletion of two nucleotides between positions 1529 and 1530, causing a translational frameshift with a predicted alternate stop codon. This mutation has been reported in one German family whose history included primary hyperparathyroidism, prolactinoma, insulinoma, and carcinoid of the thymus. The authors referred to this alteration as 510fs19aaX (Bartsch D et al. Eur. J. Endocrinol. 1998 Oct;139(4):416-20). In addition to the clinical data presented in the literature, since frameshifts are typically deleterious in nature, this alteration is interpreted as a disease-causing mutation (ACMG Recommendations for Standards for Interpretation and Reporting of Sequence Variations. Revision 2007. Genet Med. 2008;10:294). - |
