Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a 5 splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 5.3e-05 in 282618 control chromosomes (gnomAD). This frequency is not significantly higher than expected for a pathogenic variant in IKBKAP causing Familial Dysautonomia (5.3e-05 vs 0.0018), allowing no conclusion about variant significance. To our knowledge, no occurrence of c.3931+1G>T in individuals affected with Familial Dysautonomia and no experimental evidence demonstrating its impact on protein function have been reported. Two ClinVar submitters (evaluation after 2014) cite this variant as likely pathogenic and uncertain significance. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site.
