This sequence change affects an acceptor splice site in intron 19 of the PYGM gene. While this variant is not anticipated to result in nonsense mediated decay, it likely alters RNA splicing and results in a disrupted protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with McArdle disease (PMID: 16786513, 29143597, 30415384). ClinVar contains an entry for this variant (Variation ID: 553507). Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic. -

Although cDNA studies in the previously reported homozygous individual identified an apparently homozygous deletion of exon 17 in the mRNA, in second patient who does not have this variant, cDNA study also identified the same cDNA with deletion of exon 17 (heterozygous) indicating that this cDNA might be not a result of c.2380-1G>A (Bruno et al., 2006); Previously reported in an individual with McArdle disease who harbored a second pathogenic variant in the PYMG gene, however segregation studies were not reported (Lucia et al., 2012); Canonical splice site variant expected to result in aberrant splicing, although in the absence of functional evidence the actual effect of this sequence change is unknown.; Not observed at significant frequency in large population cohorts (Lek et al., 2016); Deletions involving coding exons of this gene are a known mechanism of disease (Stenson et al., 2014); This variant is associated with the following publications: (PMID: 30415384, 16786513, 22250184, 29143597) -
