Variant summary
Our verdict is Uncertain significance. The variant received 2 ACMG points: 2P and 0B. PM2
The NM_001101362.3(KBTBD13):c.477delC(p.Val160fs) variant causes a frameshift change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.00000214 in 1,401,412 control chromosomes in the GnomAD database, with no homozygous occurrence. Variant has been reported in ClinVar as Uncertain significance (★★). Synonymous variant affecting the same amino acid position (i.e. A159A) has been classified as Likely benign.

Nemaline myopathy 6 Uncertain:2
The frame shift c.477del p.Val160Ter variant in KBTBD13 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The p.Val160Ter variant is novel not in any individuals in gnomAD Exomes and is novel not in any individuals in 1000 Genomes. This variant has been reported to the ClinVar database as Uncertain Significance. This variant is predicted to cause loss of normal protein function through protein truncation. As loss of function in this gene is not a well known mechanism, hence for these reasons, this variant has been classified as uncertain significance VUS. -
This sequence change creates a premature translational stop signal (p.Val160*) in the KBTBD13 gene. While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 299 amino acid(s) of the KBTBD13 protein. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with KBTBD13-related conditions. ClinVar contains an entry for this variant (Variation ID: 464359). In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
