The p.K739N variant (also known as c.2217G>T), located in coding exon 14 of the SOS2 gene, results from a G to T substitution at nucleotide position 2217. The lysine at codon 739 is replaced by asparagine, an amino acid with similar properties. This amino acid position is conserved. In addition, this alteration is predicted to be tolerated by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -

Variant summary: SOS2 c.2217G>T (p.Lys739Asn) results in a non-conservative amino acid change in the encoded protein sequence. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change. The variant allele was found at a frequency of 3.2e-05 in 1613456 control chromosomes, predominantly at a frequency of 4.1e-05 within the Non-Finnish European subpopulation in the gnomAD database. The observed variant frequency within Non-Finnish European control individuals in the gnomAD database is approximately 16 fold of the estimated maximal expected allele frequency for a pathogenic variant in SOS2 causing Noonan Syndrome phenotype (2.5e-06). To our knowledge, no occurrence of c.2217G>T in individuals affected with Noonan Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 1361688). Based on the evidence outlined above, the variant was classified as likely benign. -
