TSC1 (HGNC:12362): (TSC complex subunit 1) This gene is a tumor suppressor gene that encodes the growth inhibitory protein hamartin. The encoded protein interacts with and stabilizes the GTPase activating protein tuberin. This hamartin-tuberin complex negatively regulates mammalian target of rapamycin complex 1 (mTORC1) signaling which is a major regulator of anabolic cell growth. This protein also functions as a co-chaperone for Hsp90 that inhibits its ATPase activity. This protein functions as a facilitator of Hsp90-mediated folding of kinase and non-kinase clients, including TSC2 and thereby preventing their ubiquitination and proteasomal degradation. Mutations in this gene have been associated with tuberous sclerosis and lymphangioleiomyomatosis. [provided by RefSeq, May 2022]

The observed variant frequency is approximately 15 fold of the estimated maximal expected allele frequency for a pathogenic variant in TSC1 causing Tuberous Sclerosis Complex phenotype (2.5e-05), strongly suggesting that the variant is benign. c.346T>G has been reported in the literature in an individual with, or suspected of having, Tuberous Sclerosis Complex without strong evidence for causality (Hoogeveen-Westerveld_2011). This same report included an in vitro study which showed the variant did not have a significantly higher T389/S6K ratio than wild-type TSC1-TSC2, however TORC1 activity was estimated, not measured, and therefore this report is only indirect evidence for the benign nature of the variant. Eleven submitters have provided clinical-significance assessments for this variant to ClinVar after 2014 with conflicting assessments, classifying the variant as either benign (n=4)/likely benign (n=5), or VUS (n=2).
