Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a canonical '5 splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 1.2e-05 in 242510 control chromosomes (gnomAD). c.515+1G>A has been reported in the literature in individuals affected with Meckel Syndrome (example: Frank_2007). These data indicate that the variant may be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication has been ascertained in the context of this evaluation (PMID: 17437276). Three submitters have cited clinical-significance assessments for this variant to ClinVar after 2014. All submitters classified the variant as pathogenic/likely pathogenic. Based on the evidence outlined above, the variant was classified as likely pathogenic. -
