This protein is an important cell cycle checkpoint kinase that phosphorylates; thus, it functions as a regulator of a wide variety of downstream proteins, including tumor suppressor proteins p53 and BRCA1, checkpoint kinase CHK2, checkpoint proteins RAD17 and RAD9, and DNA repair protein NBS1. This protein and the closely related kinase ATR are thought to be master controllers of cell cycle checkpoint signaling pathways that are required for cell response to DNA damage and for genome stability. Mutations in this gene are associated with ataxia telangiectasia, an autosomal recessive disorder. [provided by RefSeq, Aug 2010]

The arginine at codon 3008 is replaced by serine, an amino acid with dissimilar properties. A well described pathogenic mutation has been reported at the same codon as this alteration, p.R3008C. This pathogenic mutation has been reported in a homozygous state in patients with classic A-T and has been shown to result in absent kinase activity. (Hacia J et al. Genome Res. 1998 Dec;8(12):1245-58; Barone G et al Hum Mutat. 2009 Aug;30(8):1222-30; Angele S et al. Hum Mutat. 2003 Feb;21(2):169-70). A second pathogenic mutation at this codon, p.R3008H, has been reported in conjunction with a nonsense ATM mutation in a child with ataxia-telangiectasia (A-T) (Paglia LL et al. Breast Cancer Res.Treat. 2010; 119:443-52). This variant was not reported in population-based cohorts in the Genome Aggregation Database (gnomAD). This amino acid position is highly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Based on the majority of available evidence to date, this variant is likely to be pathogenic. -

ClinVar contains an entry for this variant (Variation ID: 822905). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. This variant disrupts the p.Arg3008 amino acid residue in ATM. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 9872980, 10817650, 12552566, 15101044, 18573109, 19431188, 21665257, 30549301). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
