Autosomal recessive limb-girdle muscular dystrophy type 2B Uncertain:3
The homozygous p.Asn295Ser variant in DYSF was identified by our study in one individual with limb-girdle muscular dystrophy (LGMD). It is of note that this individual also carried a second homozygous likely pathogenic variant in DYSF, suggesting this variant may not be pathogenic. This variant has been identified in 0.006% (7/111676) of European (non-Finnish) chromosomes and 0.018% (1/5484) of other chromosomes by the Genome Aggregation Database (gnomAD, http://gnomad.broadinstitute.org; dbSNP rs777785781). Although this variant has been seen in the general population, its frequency is low enough to be consistent with a recessive carrier frequency. Computational prediction tools and conservation analyses do not provide strong support for or against an impact to the protein. However, some computational tools predict an impact on splicing. In summary, the clinical significance of the p.Asn295Ser variant is uncertain. ACMG/AMP Criteria applied: PM2, BP5 (Richards 2015). -

not provided Uncertain:2
Not observed at significant frequency in large population cohorts (gnomAD); In silico analysis suggests this variant may impact gene splicing. In the absence of RNA/functional studies, the actual effect of this sequence change is unknown.; In silico analysis indicates that this missense variant does not alter protein structure/function; Has not been previously published as pathogenic or benign to our knowledge; This variant is associated with the following publications: (PMID: 33059327, 24438169) -

Qualitative or quantitative defects of dysferlin Uncertain:1
This sequence change replaces asparagine, which is neutral and polar, with serine, which is neutral and polar, at codon 263 of the DYSF protein (p.Asn263Ser). This variant is present in population databases (rs777785781, gnomAD 0.006%). This variant has not been reported in the literature in individuals affected with DYSF-related conditions. ClinVar contains an entry for this variant (Variation ID: 538634). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt DYSF protein function. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
