BRCA2 (HGNC:1101): (BRCA2 DNA repair associated) Inherited mutations in BRCA1 and this gene, BRCA2, confer increased lifetime risk of developing breast or ovarian cancer. Both BRCA1 and BRCA2 are involved in maintenance of genome stability, specifically the homologous recombination pathway for double-strand DNA repair. The largest exon in both genes is exon 11, which harbors the most important and frequent mutations in breast cancer patients. The BRCA2 gene was found on chromosome 13q12.3 in human. The BRCA2 protein contains several copies of a 70 aa motif called the BRC motif, and these motifs mediate binding to the RAD51 recombinase which functions in DNA repair. The BRCA2 c.3503T>A; p.Met1168Lys variant (rs80358598), to our knowledge, is not reported in the medical literature but is reported in ClinVar (Variation ID: 51479). This variant is only observed on three alleles in the Genome Aggregation Database, indicating it is not a common polymorphism. The methionine at codon 1168 is weakly conserved, and computational analyses (SIFT, PolyPhen-2) predict that this variant is tolerated. A different amino acid substitution at this codon (c.3503T>C; p.M1168T) has been reported in an individual with hereditary breast and/or ovarian cancer (Trujillano 2015). The BRCA2 c.3503T>A (p.Met1168Lys) variant has been reported in the published literature in an individual with breast cancer (PMID: 36605468 (2023)) and in two reportedly healthy individuals (PMID: 33471991 (2021), see also LOVD (http://databases.lovd.nl/shared)). This variant has been shown to have neutral effects on DNA repair-associated cell survival in a drug sensitivity assay (PMID: 37922907 (2023)), and described to be located in a region of the BRCA2 gene that is tolerant to missense sequence changes (PMID: 31911673 (2020)). The frequency of this variant in the general population, 0.000026 (3/113240 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded conflicting predictions that this variant is deleterious or benign. Based on the available information, we are unable to determine the clinical significance of this variant. -

Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 8.1e-06 in 245612 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.3503T>A in individuals affected with Hereditary Breast and Ovarian Cancer and no experimental evidence demonstrating its impact on protein function have been reported.
