PTCH1 (HGNC:9585): (patched 1) This gene encodes a member of the patched family of proteins and a component of the hedgehog signaling pathway. Hedgehog signaling is important in embryonic development and tumorigenesis. The encoded protein is the receptor for the secreted hedgehog ligands, which include sonic hedgehog, indian hedgehog and desert hedgehog. Following binding by one of the hedgehog ligands, the encoded protein is trafficked away from the primary cilium, relieving inhibition of the G-protein-coupled receptor smoothened, which results in activation of downstream signaling. Mutations of this gene have been associated with basal cell nevus syndrome and holoprosencephaly. [provided by RefSeq, Aug 2017]

The c.2560+8_2560+9delGGinsAC intronic variant is located 8 to 9 nucleotides after coding exon 15 of the PTCH1 gene. This variant results from the deletion of two nucleotides (GG) and the insertion of two nucleotides (AC) at nucleotide positions c.2560+8 to c.2560+9. This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6503 samples (13006 alleles) with coverage at this position. To date, this alteration has been detected with an allele frequency of approximately 0.4% (greater than 300 alleles tested) in our clinical cohort. These nucleotide positions are somewhat well conserved in available vertebrate species. Using the BDGP and ESEfinder splice site prediction tools, this alteration is not predicted to have any significant effect on the native splice donor site; however, direct experimental evidence is unavailable. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
