Genes affected
RAF1 (HGNC:9829): (Raf-1 proto-oncogene, serine/threonine kinase) This gene is the cellular homolog of viral raf gene (v-raf). The encoded protein is a MAP kinase kinase kinase (MAP3K), which functions downstream of the Ras family of membrane associated GTPases to which it binds directly. Once activated, the cellular RAF1 protein can phosphorylate to activate the dual specificity protein kinases MEK1 and MEK2, which in turn phosphorylate to activate the serine/threonine specific protein kinases, ERK1 and ERK2. Activated ERKs are pleiotropic effectors of cell physiology and play an important role in the control of gene expression involved in the cell division cycle, apoptosis, cell differentiation and cell migration. Mutations in this gene are associated with Noonan syndrome 5 and LEOPARD syndrome 2. [provided by RefSeq, Jul 2008]

Uncertain significance, criteria provided, single submitterclinical testingGeneDxNov 17, 2015The T452M variant has not been published as a pathogenic variant, nor has it been reported as a benign variant to our knowledge. The T452M variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species and in silico analysis predicts this variant is probably damaging to the protein structure/function. However, only one missense variant in a nearby residue (I448V) has been reported in the Human Gene Mutation Database in association with acute myeloid leukemia (Stenson et al., 2014), indicating that this region of the gene is not known to harbor many disease-causing variants. Furthermore, the 1000 Genomes Project reports T452M was observed in 3/978 (0.3%) alleles from individuals of South Asian ancestry, indicating it may be a rare (benign) variant in this population. Therefore, based on the currently available information, it is unclear whether this variant is pathogenic or rare benign. -
RASopathy Uncertain:1
Uncertain significance, criteria provided, single submitterclinical testingInvitaeSep 08, 2023This sequence change replaces threonine, which is neutral and polar, with methionine, which is neutral and non-polar, at codon 452 of the RAF1 protein (p.Thr452Met). This variant is present in population databases (rs555781462, gnomAD 0.01%). This variant has not been reported in the literature in individuals affected with RAF1-related conditions. ClinVar contains an entry for this variant (Variation ID: 372553). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt RAF1 protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
