Variant summary
Our verdict is Likely benign. Variant got -1 ACMG points: 3P and 4B. PM1PP2BS2
The ENST00000251849.9(RAF1):c.1355C>T(p.Thr452Met) variant causes a missense change involving the alteration of a conserved nucleotide. The variant allele was found at a frequency of 0.0000167 in 1,613,458 control chromosomes in the GnomAD database, with no homozygous occurrence. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. T452K) has been classified as Uncertain significance.

not specified Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | GeneDx | Nov 17, 2015 | The T452M variant has not been published as a pathogenic variant, nor has it been reported as a benign variant to our knowledge. The T452M variant is a non-conservative amino acid substitution, which is likely to impact secondary protein structure as these residues differ in polarity, charge, size and/or other properties. This substitution occurs at a position that is conserved across species and in silico analysis predicts this variant is probably damaging to the protein structure/function. However, only one missense variant in a nearby residue (I448V) has been reported in the Human Gene Mutation Database in association with acute myeloid leukemia (Stenson et al., 2014), indicating that this region of the gene is not known to harbor many disease-causing variants. Furthermore, the 1000 Genomes Project reports T452M was observed in 3/978 (0.3%) alleles from individuals of South Asian ancestry, indicating it may be a rare (benign) variant in this population. Therefore, based on the currently available information, it is unclear whether this variant is pathogenic or rare benign. - |
RASopathy Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Sep 08, 2023 | This sequence change replaces threonine, which is neutral and polar, with methionine, which is neutral and non-polar, at codon 452 of the RAF1 protein (p.Thr452Met). This variant is present in population databases (rs555781462, gnomAD 0.01%). This variant has not been reported in the literature in individuals affected with RAF1-related conditions. ClinVar contains an entry for this variant (Variation ID: 372553). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt RAF1 protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. - |
